Emilia completed her trials to break Sanctuary's seal, but that still meant she needed to go to the source of its power and choose to end the life of the original Ryuuzu. At least her clones held different parts of her memory, but it was still an emotional decision to change the circumstances which persisted for four hundred years.
The emotional climax of this season came when Subaru convinced Beatrice to leave her Hidden Library. She was a powerful fairy, like Puck, who trapped herself for four hundred years waiting for "a certain someone" to invite her outside her prison. Subaru implored her to forget that imaginary guy and choose him, which was the answer to Echidna's puzzle trap. Subaru can't be some "certain someone." He can only be Natsuki Subaru! That guy's superpower is to make powerful women fall in love with him, so how could Beatrice resist? She tried for so long, but now they're the ultimate contracted partnership.
Emilia did well against the Great Rabbit, but without her own powerful contracted Great Spirit Puck (who just happened to be The Beast of The End, but that's Emilia's superpower to attract powerful beings to her orbit), she couldn't hold back that Great Demon Beast for long. Subaru, who's become an expert at defeating Great Demon Beasts, arrived in time to save Sanctuary from The Great Rabbit's ravenous hunger. He didn't need the combined might of several kingdoms this time. He just needed his new best friend with drill hair, I suppose.
